We know that "uni-" means "one." Now let us consider that "-verse" and "-versity" and other such endings may come from the Latin "veritas" meaning truth. A university is a place for students to seek truth and the universe could be viewed as the one truth we have in life.
Also the word university comes from the Latin "universitas," roughly meaning "community." A university is one community of students and the universe is one community of, well, everything in the universe.
